They're only "subbed" temporarily. When any one of your first team players doesn't play (no match, injured, left out of squad), then your points for that week will include one of the subs.
But it doesn't actually change the composition of your first team, so you don't need to do anything. So I guess the answer is yes, they'll change back automatically.
